Question: "Inahit si Joe ang kanyáng bigote" Taken from the cloze, shouldnt it be ni instead of si?

You're absolutely correct! That "si" should be "ni".
 
The correct way to say "Joe shaved his mustache" is either:
 
Inahit NI Joe ANG kanyáng/kaniyáng bigote. = ANG kanyáng/kaniyáng bigote ay inahit NI Joe.
 
or
 
Nag-ahit SI Joe NG kanyáng/kaniyáng bigote. = SI Joe ay nag-ahit NG kanyáng/kaniyáng bigote.
